I just swapped my engine to a new frame as the one i had before was bent and when i have it all put together now it won't start. I know it has compression as the engine is my daily rider. Got fuel flowing threw the fuel filter. Got good consistent spark. It should fire right up. To any one that needs this info when i swapped the engine i also swapped the wiring harness. Need help please as i need to be to work in the morning

Old gas can make thenm very hard to start and run poorly or often times they won't start or run at all. If left in the fuel tank, lines, and carb it can gunk/varnish things up and block passages. If the gas has a bad smell then definitely replace it all. If there's even any doubt about the age of the gas you should drain it, clean the carb, check the tank and lines and flush or replace as needed, and then use fresh fuel. Also if it's cranked much and the plug is wet from flooding with old gas, check your oil to be sure it's not thinned or smelling of fuel or just change it.

Did you drain the bowl? If not there's still old fuel in there.
Have you actually verified good compression... minimum 120psi?
Is the engine cranking over quickly enough to start?
If you have another CDI around you can try that to see if perhaps it's malfunctioning and providing the wrong timing. If you used a spark tester the check spark, try checking with the plug to be sure it's not faulty.

Got a ground wire going from the head cover of the engine to the frame?

Yep and i got it running. Turns out the old ignition coil was to weak to overcompemsate the engine compression. Found this out when cranking the engine and my fuel air mixture was being blown out the muffler. Also i lowered my front forks and i was wondering if there is any simple mod to keep the tire from rubbing the fairing

Removing the fender would be the easiest way. It'll throw water and such into the other body panels and with some designs it may through water up in front of you, depending how well the other fairings hang over the front.
