When things like that happen, I tend to wonder what was moved or touched when swapping parts.

I think a few things happened. I tightened up the crank case bolts some more. cleaned up the reed cage surfaces more. And I think that the carb wasn't flush with the manifold because it's sitting differently now.
If you see the pic from my earlier post you see that sr50's don't give you much wrench room like most scoots. To get the carb fitted on you have room for 2 fingers from each hand. Its hard to get a good grip on any internal peice. On this scoot to get at the cylinder you have to pull the engine completely off the bike.
I also realized that the choke cable seized and was stuck open so for now I have forced the the choke closed. If it's still jerky on my test today then I'm going to drop a few jet sizes.

Finally!!! An explanation. Dude, you rock. It turned out that dropping 5 jet sizes and closing the choke made the bike un-runnable and pumps lots of white smoke. The bike runs better now with choke open, 85 and lowest needle clip. and slightly better once I enriched the idle mixture.
Since a stock airbox wont fit the big carb I will enlarge the opening to make it fit the bigger carb. If this fails then I will buy even bigger jets.
I have a new question for you 2t veterans. What is the ratio of pilot jet size to main jet size? I've been paying no attention to the pilot jet at all.
Plus, when the bike is running... the carb is leaking 2 drops/second of gas through the overflow, could this be making the scooter jerky like it is? anybody recommend sealing the overflow?

Dude's explanation was spot on. I got a minarelli airbox in the mail and surprisingly there is just enough room for it in my aprilia. The airbox opening is too small for the carb so I used a sleeve to clamp the carb and airbox openings against eachother. The bike runs almost like normal now. And is much quieter. I'm still getting backfire on acceleration and popping noises while running so now I will lean the needle and re-close the choke.

Well I did the mod but the bike turned on for a second and cut off and wont run now. I rechecked and re tightened everything and cleaned the carb 5 times. The carb was just not sucking any gas through the filter. After 1/2 a can of starter fluid I began to suspect something else. And after 24 hours of tinkering I finally found the culprit: the stator side crank seal came out of place. Way out of place, with a pool of gas laying under the stator.
Now I think I am finally at the root of the problem. looks like 190mech's suggestion for a leakdown tester was right. It's a wonder the bike ran at all with a seal problem.

Ladies and Gentlemen the scooter has been fixed. The crank seal was the perpetrator. And it does run better with the stock airbox after all. Thank you for all your help and suggestions. 49cc scoot is a great place to be. Here is the finished product. Thank you all Attachments:

new scooter owner here. i have a does not run 2004 vento r4, it has no airbox or filter. i was going to order a pod but now i will get the box. will any airbox for the minarelli 2t fit the triton r4 or i am i in for a long and painful seach. oh the battery access panel is also missing, any idea where to get one?

super. thanks. i found the qb/leader carb float set to around 6mm daylight between the bottom of the carb to the widest daylight point of the float, i set it to 13mm per "brent's tear down". any idea which notch to set the needle at? hoping to make it runner from a none runner..

Start rich and adjust from there. Running rich tends to cause much less serious issues than running lean.
