So I have been thinking about doing some electrical mods to my Taotao Thunder 50 and was curious if anyone happens to know how much of the power from the stock electrical system is available after all the lights and horn? I don't want to do anything crazy, a usb charging port, better headlights, and in the future a <100w amp and some underglow. If I make it to the stereo and underglow I am anticipating needing a 2nd battery run in parallel, my question there is can the charging system handle keeping both batteries with enough juice to run everything and still start reliably?

From the manual of the QMB139, maximum is 0,144kW (144W)from magneto. I'm told there is only 80-90w real to be used for hole electrical system.

You can safely hook up a USB charger. I did on mine. I also have 20 Watt LED headlights. But, it's maxed out. Battery barely keeps charged when riding at night. I could upgrade the magneto to a higher output unit but haven't gone that route yet.
If you wanted to run a sound system on your scooter you might have to consider carrying a pre-charged battery just for that and not count on the magneto charging it (unless you add a switch to manually turn off the headlights and divert that power through a rectifier to charge the battery)
Still, you'd have slim margins to work with at best.
