You may wanna check your fuel tank out if you're seeing rust. You may be able to drain it, remove it, and then put BBs in there and shake it around to knock off any loose junk. Of course make sure to get them all out before using the tank. Flush it with a little gas till it looks clean coming out.

I'm either gonna mess everything up or make it run better lol

Also, when I bought the scooter it came with the keihin carb. The pilot jet was almost double the size of a stock pilot jet. I replaced the big pilot jet with one from a stock carb. It's a size 31. Should I try putting the bigger pilot jet back in?

If it's idling alright, leave the pilot.

It idles perfect. Apparently I out too much gas in it last night and now its bogging down real bad and won't reach its full potential top speed like usual and has some gas coming out the air filter. I drained enough gas to fill a one liter coke bottle so hopefully that fixes it.

It seemed to be working good. Took it out for a short ride and it ran pretty good so if it don't start messing up again I'm gonna leave it alone

I would replace all the lines with clear ones and get a better aftermarket fuel filter. Clean carburetors run better.
