I currently have a 52mm NCY bbk and head on 139qmb short case. I will be installing a Stroker Crank and also changing the gears as well. I'm wanting 12" tires and disc brakes so hoping I can swap out the short case with a long case that has the rear disc caliper mount on it. From what I can see, all the internal parts should be the same including the gearbox and right side crank case.
Would I be correct in assuming that all the internal parts are the same and all I would need is just the outer casing, cvt cover, and belt?
Is there anything else that I may not be considering when doing this?

The major components should be the same other than what you've mentioned. I think the shock mount position should change, but is likely fine since people stretch out scoots much more than the difference in short and long cases. It may lower the rear a little though if the mount is farther back.

You can make an extension for that shock mount off the frame if you don't like the angle. Personally I think a more level engine looks nicer.

Personally I think a more level engine looks nicer. Looks good, but doesn't usually do good things for handling or braking. Some don't care much about that though. Scooters are already very heavy in the rear compared to the front and leveling or lowering the rear below the front only make that worse. I did not like taking corners at speed on one of my scoots that I lowered and leveled out.
