Just Replaced the primary drive shaft that goes to the cvt to the gearbox and the gearbox is loud like a whine from strait cut gears. Could it be from the gear breaking in or is there something wrong ?

Did you clean all the bearings when you had it apart ? There might be some debris still fetching things up when your gear broke.

My Kymco with 16/32 straight cut gears sound about the same. Id keep an eye on your transmission seals, some brake cleaners are not rubber friendly.
It might be possible that the mating gear to the gear that broke might of been damaged too and could be making the noise.
You could also take the CVT cover off and remove the rear pulley and spin the tire to see if the noise is just as loud or maybe the bearing in the rear pulley is making the noise.
The last thought, did you remember to add oil to the transmission? I know Duhhh, but I had to ask.

Before cleaning i did add oil my bike has a lift so it come out a little early i will ad more

It never had heard this noise before I added the new shaft
