Need advice! Can a super flow carburetor and new air filter cause a 50cc taotao to overheat? Runs 10-15 minutes and cuts out, starts again in 10-15 minutes, repeat.

Yes. You should be looking for the jet that suits your motor's tune, which is dependant on lots of stuff. What motor does it have? 2t or 4t? Stock bore or bbk? Why'd you upgrade the carb and filter? Did you do anything else?
If the motor is still all stock besides the carb and filter, you should go back to stock for now and maybe do some transmission tuning. Lighter variator rollers and heavier clutch Springs may provide the performance upgrade you want.

+1 you're probably running lean, you need to up-jet or go back to stock air box.

It's 4t. TauTau 49cc. Completely stock. I changed the parts, because I read an article about how cheap the components are on chuckus scooters. And I wanted to add some performance. I didn't think it would have such a dramatic negative effects. Which I now realize in hindsight, is stupid lol. Better to go back to stock than up-jet the carburetor I would imagine?

Try putting the stock airbox back first. Your new carb may indeed be working well. The stock carbs do have bad traits such as idle stability. The stock airbox is quite good actually. Your valve lash may need to be adjusted especially now that it has been overheating. I would change the oil for sure after cooking it like you did. May be a dollar well spent.

Changing ANY part of the stock carb and air filter system will require re-jetting the carb.

Ok. Stock air box is back on. The only change now is the new carburetor. It finally stopped raining and I had some time to ride it a bit. I get the same outcome. Starts up great. Idles well. Cuts out when I give it throttle and let go quickly, but can be babied to run normally. Runs strong for about 10-15 minutes and begins to bog down anywhere except WOT. Cuts out completely soon after. Will not start for some time and only at WOT. What you all think??

I would put the original carb back on and see if the problem goes away...if you still have it something else is going on.

If it's overheating then the valves could be tightening up causing it to cut out at a certain point. A larger main jet should help remedy your problem.

Alright. I put the stock carb back on. It's not overheating or cutting out anymore. I think I'm having the opposite reaction now. Performance is markedly lower. I have to feather it to 30. With the new carb it would do 40. It bogs down significantly under wot. Really anything more than a bit of throttle. Less fuel is better. Could just a new carb cause it to overheat? Could I have changed the valve clearances by running it hot/lean? DID I RUIN THIS SCOOTER? lol

Its good the overheating has gone away. I would still check valve clearance...and it does sound like you will need to upjet your new carb if you want to use it (do you know what size it has now?)

I do not. I'm going to open it and check it out. Will the jet be marked with a size? Do you know what size jet should I look for?
