So I just bought a scooter dirt cheap due to it not running it has no spark I have tried multiple CDI and coils the person before me put a brand new stator in. When I test it I get good results from the trigger wire but the exciter coil wire shows low ohms and only 39v when cranking I ordered a new stator. I noticed the ground from the battery goes to the bolt on the head and not the frame and the smaller ground wire that goes into the wiring harness is attached to the same bolt. Is this an issue?

It's not an issue, but I have seen an issue where the wire was not a "good" ground.
If you still have problems after replacing the CDI, get a pair of automotive jumper cables and hook one negative to the battery negative and the other to the engine or frame.
Also, you didn't mention if you did or not but go ahead and replace the spark plug, checking the gap and replace the plug wire as well.

unground the cdi, if it has spark then it is your kill switch. you kill the engine by grounding that wire.
well some are set up this way anyhow.

I have another scooter so I put the cdi and coil on my other bike both worked fine I tested my kill switch it ground when off and comes off ground when on run so all seems good there I think I’ve narrowed it down to the stator I already ordered a new one just wanted to make sure I wasn’t also having a ground problem I tested all ground wires to the head and they all seem to be grounded

Be sure to check the little pickup coil that mounts right over the flywheel and check that gap is close enough to provide a proper pulse. Use a credit card or use a .030" feeler. No pulse from that thing and no spark for sure. You may want to google GY6 Stator voltages for suggestions on how and what to check for. If you don't have a digital volt meter consider getting one. And one other thing to remember is probably no two meters will measure a voltage pulse at the same value so sometimes close is good enough. ScrappyDog used to sell that part by itself, maybe still do. Get a DMM, no need to get lavish, most people use a $20-$25 meter.

As an afterthought the woodruf key that drives the alternator flywheel could be sheared causing the flywheel to provide a spark pulse at a totally wrong time too. Just one other thing to check.
