Try starting it with the filter off, starting fluid and the choke on.

Ok here's a quick review of what I have done : after I changed the air box over to the cone filter, she stopped starting, I have since replaced the carburetor, the petcock valve, the fuel filter, the air filter, the vacuum lines, the fuel lines (clear), swapped the plug , swapped the CDI and Coil with known working ones. I've adjusted the valves (intake was a little loose , Exhaust was tight, I put them both as close as I could to .004-.006" ) I replaced the fuel when I did my new lines. Battery is fully charged and I do get some spark at the plug, how much ? I don't know how to measure.

brainpup, I haven't seen in this thread anywhere that you've checked your compression. It is possible ( slightly unlikely but still very possible ) that during the time you ran it with the pod filter thing it was too lean and its now just not sealing in the cylinder. It is also slightly possible you've burned a hole in the piston crown. I only suggest thus because you've listed everything except compression checks.....

I also don't think he's checked his pick up coil. I'd go that route first. Just my opinion tho. Maybe the gap is to big

If he has spark, its at least good enough to start it...maybe. Its worth looking at.
