Are all vacuum lines connected? You can spray some water around where the work was performed if the engine starts sputtering you have a leak.

My sisters Corolla was missing at random. Turned out to be a loose spark plug.
How old are the plugs and plug wires?

Mrx was talking about looking for vacuum leaks. Of course the exhaust and fuel leaks should be fixed, but may not be the issue.
If the check engine light is on, go to a local auto parts store and have them scan the codes. Should be a free service and they should give you a list of the codes. Depends who you get, but some of them may have helpful advice for you as well and they have the benefit of seeing it in person.

Well new spark plug wires and new spark plugs can do wonders. Plug wires don't last forever.
My Mazda van was missing really bad about a year ago. I thought it was major like my fuel pump or something but it turned out it just needed new plug wires and plugs and a new cap and rotor on the distributor. Pretty sure we did the fuel filter while we were in there too but that was just a preventative measure.

Easy ignition test , get squirt bottle with water in it , have Mom put under load (powerbrake) & mist plug wires if it sputters ,etc, wires are failing. , o2 will act . Stupid like this at times also. Which exaust leak could be related. if no luck , buy a Chevy!!

If the exhaust leak is where the manifold mounts to the head it could be tripping the computer up. If its after it might be iffy. Unless its close to a sensor. I used to have a Grand Am that went through O2 sensors like they were twinkies. But man that quad 4 was fun to drive.
Unfortunately this is one of those thing that could be almost anything and is near impossible to diagnose over the computer. If you changed the alternator and started doing it after that, that would certainly be a good place to start. See if you can find a trouble shooting chart for that car or engine and just work your way through it. Sometimes that is the only choice you have. There is also most likely a way to get the codes and clear them without an obd checker. Most cars have a mode you can throw it into and either engine light will blink, or it will throw codes on the digital dash. You will just have to find out how to do it. Its usually a series of ignition key cycles.
A mazda forum might not be a bad idea either. You might find someone that had the problem, or a mechanic that is more familiar with that car and they can help you peg it down.
I would think if it ran fine before the alternator went out and now it doesn't that its probably nothing major. But you never know, shit breaks when it breaks. You really should fix the exhaust leak too. If its at the manifold and its bad you might run the risk of burning a valve.

Check the alternator like dude said. Use a volt meter. Check your battery as well. Sounds like misfiring to me, but again, hard to diagnose over the forum. If its a coil-on-plug setup it might be the "coilpacks." If not, check your spark plug wires and distributor cap and rotor.
