Thanks Brent. I didn't know that this might vary depend on cylinder. Then I'll better wait till I get my LC kit first before ordering radiator hoses. I assume it should be quite close on them all. Many not vary more than fractions of mm since they'd prob want to be able to hook to stock components. Some of these fellas have handled multiple LC cylinders so they should know.

My past cylinders had 5/8” (16mm) on the cylinder and 3/4” (19mm) for the head.

My past cylinders had 5/8” (16mm) on the cylinder and 3/4” (19mm) for the head. Yeah, that sounds right if I compare it to the radiators. One is 19mm the other 15mm. How much radiator hose do I need? 2m each size? And there is a smaller nipple coming out just under radiator cap. I guess for the overflow tank? What should I do with that one?

2m of each should be good. The smaller nipple is the overflow, either plumb to a catch container or to the ground. Mine had always run cool and never vented over.

Placed the final two orders at overseas stores. I spend all the budget I had for this LC build. The rest are small bits and pieces that I can get here in Japan.
Those two orders contain the follwing;
Iggy MVT DD19 Malossi VL14 reed block Malossi 5mm spacer for VL14 Sigma Speedo MC10 Variator blocking tool for Aerox
Polini Evo II Speed bell Radiator hoses (1m/9mm, 1m/12mm, 2m/15mm, 2m/19mm) Mirror holders left and right
I think I have everything I need now except for the bearings which I can get over here and a few genuine Yamaha gaskets and screws.

I was test fitting the OR TD and to 99% it clears until it reaches that 1% which touches that round thing on the gear cover. First I want to know is, is that suppose to happen? And what would be the right approach to get the necessary clearance? Grind the TD or the gear cover? Use a shim?

Shim. Wide enough to fully cover the seal. If a shim don't work. Caliper the thickness of the gear cover if you can. Make sure you have enough meat to grind away as little as you can. But I'd personally try to avoid weakening a gear cover.
