thats not the original engine right?
Check the wiring on the old motor you may have to switch the stators. does the old one have a green wire? does the plug on the bike that goes to the stator have a green?

I think just to be safe im going to swap the stators over... ordered the puller last night so it should be here this week sometime... at this point i just want to get this thing running so i can sell it... damn project bike ended up being everything i hopped it would be and about 5 months more

that should be an ac stator it has 5 wires i think the dc stators only have 4 wires 2 for the cdi 2 to the r/r and no ground
where ac have 2 for the cdi 2 for the r/r and a ground

I tried following the ground up to see if there was a short anywhere and the wire seemed to be in OK condition...

normally you will have 3 wires from the stator which will go to the regulator / rectifier, one LT wire from the primary coils which will go to the cdi, and another from the ignition pick-up.
in a (very) basic stator, you could have just one wire going to the r/r but the other wires should still be present. the pick-up wire should be easy to identify as it will usually be a small unit bolted at the side of the flywheel. easiest way to be sure is to pop the flywheel off then you can tell which is the LT & genny wires, or maybe if you look closely you can see through the holes in the flywheel?
i would guess that from the pic you posted, the wires in the green connector are from the genny and should both make a circuit to ground. the red & white wire with no end insulator will be the pick-up wire for the spark nd the black / red with the insulated connector will be the LT (low tension)
you will still need to identify what the wires from the old engine are in order to connect them up properly.
the new wires coming off the scoot - looks like 2 yellow , 1 green is the charge & connects to the r/r, 1 wire & green is lights, red & black LT, blue & yellow ign pick-up - but as said, check by peeping thru the flywheel.
