From your first picture it looks like the collar is the other way around. Compare your picture with mine and you'll see that there is some sort of lip on one side and flat on the other. the flat side which is shown on your picture goes toward the engine case. the side with the lip faces outward so that the recessed side of the drive boss can sit over it. Hope that makes sense.
What also surprises me is you actually have a C-clip inside there right before the crank seal. Did you add that or was it originally there already? I never had one on any of my engines.
Yeah, I put the C clip in because there’s a place for it haha. Should I get rid of it? And I thought my orientation was correct with the bushing, but I’ll mess with it again tomorrow. Thought it seemed backward though. Didn’t play with it a whole lot tonight though. Spent most of my time sanding down the rear pulley to get rid of some case rub.

Alright, I definitely need to quit trying to figure things out when I’m low on sleep. That was definitely the issue for extra clearance needed on the shaft. Flipped it around and now the star washer seats well. But I don’t think I’ll have enough room for the castle nut now... Is this bushing supposed to fit inside of the other? Definitely doesn’t on mine. Not sure what the recess inside the main bushing is for if it’s not to fit into that one.

I think you are nearly good to go,you might need a washer between that star spacer and the nut ??,the polini instructions are complete cdrap.

Polini instructions are trash, along with just about every other brand’s I’ve seen, to be fair. If one company decided to start making quality parts and included detailed instructions, they control the market quickly. I’ve heard Stage6 and some others are struggling (even before current events), so I don’t think it’s an easy market to be profitable in. That may explain why they don’t invest in making better instructions. Anyway, as it sits now, there are no splines for the starter castle nut to grab onto. It’s been a minute since I put this thing back together and I can’t find my castle nut (have a couple arriving tomorrow), but don’t they need to lock onto the splines of the crank as well?

The drive boss doesn't have to fit over that collar lip. The rear variator plate goes over it and the recessed drive boss just holds the rear plate against that collar.
It is weird though that you don't have any splines left for the castle nut. Is that a Polini front face you use there? Do you have a different one to try? One that would fit on that drive boss?
Looking at the first picture your collar seems to be not fully back seated. Is that as far you can go?

I have a couple different front faces I can try, but that Polini one is about 1mm larger in diameter, so I was trying to use that with the over range. I'll mess with it some more when I get back. Time to go get ice cream haha!

I'd take 1.5mm off the backside of the 1st crank spacer and get on with life,,that way you'll still have full vari travel..2 cents from an old country boy!!

It's getting to that point, but I'd really like to think that these parts fit together nicely. Weird to me that they're all basically made for each other, yet don't seem to fit properly. I have some sandpaper on standby though...

The motor is just about ready to get bolted on! Just have a bunch of other odds and ends to take care of, but most of it should go smoothly as I've done everything else before aside from servicing the forks, but that looks straight forward. Only thing that scares me is wiring up this Koso gauge, but it doesn't look like it's going to be too bad either. One other thing I will be doing (or attempting) is to utilize my oil tank as a reserve fuel tank. I was just going to run some Tygon to a Y joint with a on/off petcock before it and use that a reserve tank. Has anyone done this before?
